I stayed at the Jack London Inn in Oakland during the first week of December 2003. It's a great place to stay and a good price, too. Sunday mornings there's a farmers market at Jack London Square. The hotel is six or eight blocks, at least, from the nearest BART station. With all the trains each day it's easy to get to lots of places in the Bay Area.

The Jack London Inn on Embarcadero West is a true Trackside Motel. It is two blocks from the Amtrak station in Oakland, CA.; the Union Pacific tracks run in the middle of the street. The Jack London Inn has rooms which face directly onto Embarcadero West, so that if one desires, it is possible to railfan all night without getting dressed. Otherwise it is a pretty standard big city low-middle priced low-rise hotel, three stories, 110 rooms, with complimentary continental breakfast. Rates range from $75 to $100 for a standard room and you can request a trackside room when making reservations by phone. DO NOT use an Internet booking site if that is what you want, the instructions get lost if you do.

It's at the end of Broadway Street. It's two blocks north of the Oakland AMTRAK station. There is double-track street running on Embarcadero right in front of the Hotel. With the through trains, Capitol Express, and all the trains going to and from the AMTRAK yards, there are about 50 AMTRAK trains per day, plus all the freight trains on the SP Coast Route. Action 24-hrs/day! And the view is absolutely marvelous. I assume trackage is UP. I assume Best Western Inn at the Square has similar views, but I haven't stayed in them. Both of these are considerably cheaper than the Waterfront Plaza down the street, which you do list.
